Whole genome re-sequencing data of Japanese Pungitius collected from Hokkaido Island. Pungitius tymensis and the freshwater-type (Pungitius sp.) were collected from Oboro River, Hokkaido, Japan in 2011 June. HiSeq2000 were used.
