Round 4 CAPRI community wide experiment on the comparative evaluation of protein-protein docking for structure prediction

There are 4 targets in CAPRI Round 4, Targets 11,12,13,14

Targets 11 and 12 are the same complex. In Target 11 (unbound), one of the components appears as the NMR structure of a homolog; in Target 12, it is given as the 'bound' molecule taken from the complex. This should give you a chance to test homology docking before doing the (certainly easier) unbound/bound Target 12 version. It also implies that submissions of Target 11 predictions must end before the 'bound' coordinates are made available to you.

NOTE: The structure for Target 10 the TBE trimer has been published, see Bressanelli et al. (2004) EMBO J 23:728-738. There are two independent copies of the trimer observed in the asymmetric unit see 1URZ and PQS page for PDB entry 1URZ

NOTE: The structures related to Targets 11 and 12 have now been rpublished in PNAS PDB idcode 1ohz
The PDB entry 1ohz appears as a hetero heaxmeric complex, this however may be simply crystal packing, descrobed in the paper in Figure 3. Alexandre Bonvin has also commented on the authors discussion of the internal C2 symmetry of dockerin mentioning that it could bind in two orientations (see Figure 5). He has suggested this may be taken into account for the evaluation of the capri predictions, however this consideration was found to be unfeasible to carry out for the assessment.

The schedule will therefore be:

Sept 1: Round 4 opens for Targets 10, 11 and 13
Sept 21 midnight: Deadline for Target 11 submissions
Sept 22: Target 12 opens
Oct 12 midnight: Deadline for Target 10, 12 and 13 submissions
